I would describe it more as an internal conflict. Religion was a hot-button issue in India, mostly as a result of history and the Muslim mistreatment of Hindus under Muslim local government rule. The Sikhs of course were not directly involved in that, but that is the background why religious tensions were inflamed. The Sikhs are also kind of half-muslim culturally, and are willing to resort to violent militant force and sometimes even revenge. (Persons from all three of those religions are, but especially more so Sikhs and Muslims) The cause of the attack on the Temple was that Sikh militants were occupying it, part of a movement to try to break off a piece of India's territory for a Sikh religion "homeland". Obviously, from the perspective of India, these militants were considered terrorists. Remember that 39 years earlier India had been partitioned into separate Hindu and Muslim countries (Pakistan and Bangladesh) with violence within the society so this idea was not unprecedented. In any big civil conflict, there are likely going to be some innocent victims who get targeted.

Jews were targeted by Socialists because Jew was synonymous with capitalist at the time. Socialists believe in making an environment purified of Capitalists, whom they consider to be the great devils. While I don't necessarily agree with the Indian government, they seemed to rather sloppily and poorly put down a revolt as oppose to systematically and carefully trying to exterminate Sikhs from India with Religious overtones.
