2. Arabs in Israel have more rights than Arabs in Arab countries.
3. Yes, there is illegal discrimination of Arabs in Israel, more or less as Blacks are illegally discriminated in the US.
4. In 2004 Israel gave Gaza citizens freedom – freedom to work in Israel, freedom to democratically elect government and freedom to develop Gaza. What Gazean people decided? To develop rockets against Israel, to build underground tunnels to attack Israel, to send suicide bombers to Israel. Actually - not. Area C is territory occupied by Israel. In any occupied territory you have a different rules for natives and different rules for citizens of occupier. If you define occupied territory as Apartheid - then yes, WWII winners created Apartheid in Germany and Austria, Serbs and Croats created Apartheid in territory they conquered, Americans created Apartheid in Japan after WWII etc.
The reason many people call Area C an Apartheid is the same reason why many people are convinced that Jews are Nazis, communist or racists. Look what recently happened in Syria - Israel actually helped some Syrian refugees - did anyone call Syrian Alawites racists or Nazis?

Zionists didn't steal Palestinian land. First Palestine was occupied by the Ottoman Empire, later Palestine was occupied by Great Britain. UN declared that the territory which was occupied by England will be divided by Jewish and Arab territory. Jews accepted UN decision, Arabs didn't. After Israel was proclaimed, Egypt, Transjordan, Syria, and expeditionary forces from Iraq attacked Israel. Israel won, and conquered more territories that UN designed for Jews. It is convention in our world that aggressor who is losing the war will lose some territories - for example this happened to Germany, which lost territories to Poland and Czechoslovakia.

There is no such think like "natural right to get back lost territories". Germany didn't get back lost territories, Mexico and Native Americans didn't get lost territories, Serbia didn't get back lost territories, India didn't get back lost territories and more.
So my question is - why Palestinians have some 'natural rights' which other nations don't have?

I agree. This thread, "Palestinian terror in the holy city Jerusalem" is meant to highlight terror-oriented deeds by Palestinians. There's nothing wrong with pointing it out but it goes beyond that and into false narratives making it wrongly seem that the Palestinians came from nowhere, single-handedly inventing terrorism, and having nothing in their hearts but murder mayhem against an innocent "nation" governed by peace-loving neighbours. But the facts and truth are very far away from all of that.

The Palestinians have every right to re-establish themselves and their country. It is unfortunate that negotiations with the Zionists have come to naught and the only Israeli politician with a vision of Middle East peace was assassinated by the Zionists themselves. The acts reflected in the OP are not pre-emptive strikes but the consequence of Zionist terrorism initiated by the Zionists. The Palestinians are fighting back with the only tools available to them, even with nothing but Intifadian rocks if that's all they've got.
