Fortunately, interpreting studies isn't the job of most medical professionals, but they should listen to those who are actually experts in that, e.g. CDC, WHO instead of thinking they know better because their conservative tribe says so.

I will just take the first one. Presumed to have died from covid is not that they clearly died of something else and tested positive for covid. More like somebody with no history of respiratory disease presents and rapidly dies of respiratory failure before getting tested for covid. A marginal case would be somebody with asthma has an exacerbation but also tests positive for covid. Then it's up to clinical judgement. Did they have a fever? Signs of other infection? Was it a typical asthma exacerbation? People with respiratory illness are more likely to die of covid, so it's entirely plausible they died of both. And the incentives, unsure what they mean but bundled payments are how all hospital admissions are paid for. It's just how it works and they'd be paid something higher or lower depending upon the typical costs associated with the admission diagnosis.

Now was the organic anti-science site lying about the cases where accidents are called covid deaths? Doctors do make mistakes, but far more common would be somebody died of covid at home and nobody was able to prove they died of covid. Covid deaths are unrerreported, but less underreported here than in, say, India. We know this because of excess mortality data.
